Overview

Monthly payroll deductions and annual reconciliations

South Africa requires UIF and Skills Development Levy alongside PAYE on the monthly EMP201 and twice-yearly EMP501 reconciliations. Kenya adds NSSF, the Social Health Insurance Fund and the Affordable Housing Levy. Nigeria combines state PAYE, pension and NHF contributions, and Egypt applies social insurance and income tax withholding.

We reconcile payroll journals in Zoho Books and make sure each remittance matches the statutory return.

In depth

A practical guide for Africa businesses

Employee tax and social contributions

Employers across Africa withhold income tax from salaries, called PAYE in many countries, and often also collect pension, social security, health, housing or skills levies. South Africa has PAYE, the Skills Development Levy and Unemployment Insurance Fund contributions. Kenya has PAYE, the National Social Security Fund, the Social Health Insurance contribution and the Affordable Housing Levy. Nigeria has PAYE collected by state revenue services, pension contributions and other statutory deductions.

Rates, bands and allowances change with the budget cycle, so payroll settings should be reviewed each tax year before the first pay run.

Monthly deadlines and employer returns

Payment dates are usually early in the month after payroll. South Africa requires the monthly EMP201 return and payment by the 7th, with reconciliations submitted twice a year. Kenya requires PAYE by the 9th of the following month. Nigerian PAYE is remitted to the relevant state revenue authority, commonly by the 10th. Annual employee certificates such as IRP5 in South Africa and P9 in Kenya are issued after year-end.

We reconcile payroll registers to the ledger every month, check the liability balances against the statements on the tax portal, and prepare the annual reconciliation before it is due.

  • Benefits in kind such as housing, vehicles and loans are taxable in many countries
  • Expatriate and secondment arrangements may need tax residency analysis
  • Casual and contract workers need correct classification
  • Late payments attract penalties and interest, and directors may be personally exposed

Setting up payroll in Zoho

We configure pay components, statutory deductions and employer contributions in Zoho Payroll or a compatible tool, and post journals to Zoho Books so expense, liability and bank entries match. For multi-country groups, we use a template that can be adjusted for each country's statutory items.

A parallel run with the previous method for one or two periods confirms that net pay and statutory amounts agree before cut-over.

Yes. Employers who withhold but fail to pay over are generally liable, with penalties, interest and sometimes personal liability for directors.

If a worker is in substance an employee, PAYE and contributions may apply regardless of the contract label. Rules differ by country.

Usually yearly, with some changes during the year. Always confirm before the first payroll of each tax year.
